Australia batted first and posted 9 for 322, with half-centuries from wicketkeeper-batter Alex Carey and captain Mitchell Marsh carrying the innings.
Carey came to the crease with Australia at 118 for three after 17 overs. He put on 73 for the fourth wicket with Australia's Ollie Peake, who made 48.
Carey finished with 74 off 88 balls, his first half-century in One Day Internationals in more than a year.
Marsh made 56 off 42 balls, hitting seven fours and a six.
Chasing a revised target under DLS, South Africa reached 145 for four off 28 overs before persistent rain ended play.
South Africa's Ryan Rickelton top-scored, finishing unbeaten on 71 off 81 balls.
The DLS par score at the point of the stoppage was 190. South Africa were 45 runs short of that mark, which decided the match in Australia's favour by the same margin.
South Africa had already secured the three-match series with an unassailable 2-0 lead, sealed by victory in an earlier match in Johannesburg. Australia's win in Potchefstroom was a consolation that avoided a series whitewash, with the series finishing 2-1 to South Africa.
